I need to remove the top portion (the sliding portion with the peep sight) of the rear sight of an FAL. How do I do that please?

Knock the entire assembly out of the dovetail on the receiver.
Knock out the little bitty pin in the forward area of the sight base.
DON'T LOSE THE PIN!!!
Slide the aperture assembly off the sight base.
DON'T LOSE THE LITTLE BALL BEARING AND SPRING!!!

Do the windage adjustment screws need to be removed before driving the assembley out of the dovetail or do they stay in place? What is the correct procedure? Thanks.

remove both screws, pad the receiver so you don't mar it.
use a suitable sized piece of wood and a mallet or hammer and drive the sight off the receiver.
don't lose that tiny "S" spring under the sight its a bitch to find once you drop it, ask me how i know that.

Actually, if you just remove ONE screw, you won't lose your windage zero when you re-install.
Seriously, if you never have had the screws out of that receiver, I highly recommend that you remove both screws, and the sight.
Then you can completely clean up the threads on the screws, and the threads in the receiver. Also you can work the sight back and forth several times in the dovetail to make sure its not binding anywhere. If you detect excess tightness in the dovetail, now would be good time to work that out.
Indeed, don't lose the Z-spring either - that is if its there in the first place. Not all FAL's are so-equipped.
If you eyeball the sight real good before you remove it, you can probably re-install it to obtain at least minute-of-eyeball return-to zero.
Put a witness mark down the front of the sight onto the receiver and you can put it back nearly exact.

I just got a video camera today. Still gotta get the right firewire hookup for the PC.
